Freedom and "liberty" are not identical and the American founders used the term "liberty" very specifically to mean a person who disciplines himself such that he needs no other disciplining from the state. Further, this was understood to mean a "religion person". The founders wouldn't have recognized the concept of a "free atheist" as possible. Their idea was that we better ourselves through right moral discipline so that heavy hand of state was not necessary. So this assertion that "freedom has killed religion" obviously misunderstands both liberty and Christianity.
